Our Software
EchoPipe – A code base for creating, curating, and evaluating reference databases for eDNA metabarcoding
Using a list of species and a set of primers, the user can create a template reference database and, subsequently, a complete reference database. Utilizing the tools and data produced by EchoPipe, the reference database can be curated and made reliable like no similar open-access tool. Additionally, EchoPipe is made with reiteration in mind and can successively expand.
seqenv – A code base to assign environment ontology (EnvO) terms to short DNA sequences
This pipeline enables intelligent queries and automated inference on annotation standards for sequences in public databases like SRA and ENA. seqenv annotates sequences with environment descriptive terms from their records and relevant literature, providing a unified vocabulary for metadata annotation. It supports annotating nucleotide or protein sequences, including metagenomic samples and marker gene sequences.

Sequenceit – A cloud-based analysis platform
Sequenceit makes species identification, biodiversity assessment, and genetic analyses accessible for conservation, environmental management, and research. It offers a range of tools for taxonomic and functional annotation, genome assembly, and transcriptome analysis. With secure cloud storage, no software installation required, and a user-friendly design, Sequenceit supports diverse genomic studies for specialists and non-specialists.
